Default Win 2k over Win Server 2003

I Had Windows 2003 Server as my primary OS on C. Due to some requirements, I had installed Windows 2000 Professional on D Drive.

I had hoped that i would be getting both the OSes through a Multiboot but something went wrong someweher and I ended up having only 2000.
At the Boot loader, when I select 2003, I get a message saying that Windows 2000 Failed to loead and then directs me to insert teh cd again and type r for repairing the installation.

I am at my wit's end as to what to do to get back 2003. I have most of my applications & softwares there and reinstalling would be a very heartbreaking thing for me.
If anyone can troubleshoot the issue or atleast provide me with some helpful links from where i can get some solutions, it would be great. I scoured windows site as well as some other sites but could not find any succour.

Just try to repair the Win 2003 using the cd, it won't affect the installed softwares. You don't need to reinstall win2003.
